I downloaded a number of WPMU Dev plugins and the zip file is empty- including CoursePress, Easy-blogging, clean-up-the-dashboard, and custom-press

Shelley, usually these kind of problems happen on the decompression side (with your decompression software installed on your computer). We checked the files you mentioned and they can be decompressed on our Mac on the command line without any problems. Hope that helps…

ok thank you. I unzipped with 7zip fine. in case anyone else has the issue :-)
